I'm trying to customize some of my Gnome keyboard shortcuts, and so far I've been unable to get it to accept Super_L along with another key. Does anyone know a cheap hack/workaround to get Gnome to accept, say <Super_L>+e as a keybinding?

Not that I know of. I also tried Acme (http://dag.wieers.com/packages/acme/).

Yea, this thread is kind of old now, but recent enough to reply to (so searches for Super_L will return this fix)

After playing around a bit, I learned that if you go Desktop -> Preferences -> Keyboard, and then the Layout Options tab, expand Alt/Win key behavior, select "Meta is mapped to the Win-keys." After this, you will be able to use Mod4 as a modifier (instead of Super_L or Super_R keys)
