video conversion app

I'm currently using Handbrake, but for some reason, no matter what configuration I use, the converted videos (from avi, wmv, etc... to mp4) are either unreadable in Safari (on my iphone), or have lost quite a bit of video quality.

Is there a specific conversion configuration that will allow the converted video to retain its original quality, and still be readable on the iphone?

(Reason for conversion is that video formats other than mp4 do not "stream" on the iphone, but rather download the entire video (or attempt to), before playback begins.)

Are there other utilities that I could use, other than Handbrake?

I'm assuming that you're using their presets. Have you tried with the command line version (HandBrakeCLI), to see if there's any improvement? There's also a conversion matrix that has sometimes worked well for me when, for whatever reason, HandBrake failed to produce good results for me.

You would need ffmpeg, but I think handbrake pulls that in as dependency. If there are separate subtitle files involved, that can be a whole new issue, but you haven't mentioned them, so I won't go into that.
