maybe there's HDD errors
Also, make sure DMA is enabled on your HD's and that there are no errors on them. Bad blocks on a HD slows it down like crazy, I once had this problem.
Also, the new kernel is
2.6.15-1.1830_FC4smp. Run a full update first:
